The 1979 has the RC03 frame while the 1980+1981 US models have the RC05 frame. I think RC03 vs. RC05 swing arms are different. So this might be an issue of chain length.

Heat should help to pull out the bearings. E.g. remove everything of plastic and rubber and put the clutch cover into a oven. I doubt that Honda ever sold these bearings separately so there is probably no part number that could help. Means you need to get new bearings by their dimensions or slaughte...

The CB650 SOHC did have two "spark units" (one for cylinders 1+4 and another for the 2+3 ignition circuit) with cables and a plug.
Yours reads like something different.

Welcome here! :D Not sure about the filter, I think it is just plugged in to the petcock or fixed by a rim at the bung opening. It might not come out with the petcock in the latter case. This is the floater needle seat. It might become leaky when clogged or damaged.
I recently wrote a bit about this issue here.
Not sure where to get these parts for the CB650 piston carbs however.

My first try would be to let it crank with a strong (car) battery and look if the spark gets stronger. Basically one could connect the coils black/white cables directly to the battery for a try and see if it makes a difference. It seems to become more and more difficult to get certain parts. Sorry I have no idea about possible compatibility with other models or brands here.
