Why did you open the engine at all? If it ran without suspicious noise I think you have enough other things to do. I would only clean out the oil pan. If no suspicious metal stuff in there, just close it again. For internal cleaning go for an extended turn at some load and make an oil change at hot...

I have removed the engine block from the engine, and am in the process of cleaning the gasket residue and other junk from around the pistons. I am doing my best to keep debris from going down beside the pistons, but it is tough. Before I reassemble it, I was thinking of cleaning out the transmission...

Can you not use a second wrench on the nut that is spinning? Have you tried PB Blast on the axle nut?

I did it with the petcock in. It dies not seem damaged. There was not a filter screen on it when I got it. I intend to use an inline filter.

I know what you mean about them not being interchangeable. The one from my old tank does not match up with the one from this tank.

It's tough to find CB650 specific wheels. Will other Honda wheels work on this bike as long as they are 19" diameter?
