Whats the damage?

Some time ago, when trickle charging my battery I (stupidly) reversed the terminals, less than a minute before I realised my mistake, (the lead from the charger got very hot!) but all seemed OK now the battery has gone flat after not using it for a couple of weeks, I'm now thinking what damage could I or have I done?

Some chargers have a built in "d'oh" circuit which kicks in if the polarity is reversed. Perhaps yours does too, and nothing was harmed....

OK, so now the battery is dead, what would cause it to discharge rapidly, my charger is basic and as far as I know doesn't contain any safety devices, should I suspect the rectifier?

First you should make shure the charger and the battery is ok. You should be able to get it tested at an auto shop. If it is ok, you will have to find out why it discharges installed in the bike. The only electric component that is connected to the battery bypassing the ignition switch is, as you mentioned, the rectifier.
