Got my 83 CB650 to the point of running and rideable! Took a few laps around the bay and stopped to visit a friend. Bike sat for about 20 minutes and when restarted would barely run and was loping along on two cylinders. Pulled the plugs and they looked pretty fouled.
Bought new plugs today (replaced all four), installed them and tried to replicate the experience. Did a few laps, stopped to chat with a buddy and let the bike sit for a bit. When I restarted it.......and it did the exact same thing.
I am thinking maybe it is the ignition coil? Other possibilities could be the and an air leak at the carb boots to the manifold but they look good. I can smell gas but that be from a lack of spark to burn it properly.
Any thoughts??? Thanks!!

Do a basic by the book tune up.
Start with air leaks on intake boots.
Check FUEL BOWL level with clear tube.
Check For reliable hot spark.
Clean all electrical connections
Check Air Gap on the Pulser coils with non magnetic feeler gauge.
Check Your Compression, and leak down test.
Check Your Charging Voltage Output

Also forgot to mention:
First-
1)Clean your plugs by blasting or new plugs and leave them out for cylinders to air out before you try it again.
Gets rid of existing excess fuel if any and you have a clean start.
2) check fuel bowl level first before anything else. You could have a bad float or float level.
3) Make sure fuel valve shuts off and clean your float needle valve to make sure it shuts off also.
Then Tune
could be as simple as flooded because of fuel leak

usbear: Have not been able to get to any of the stuff you suggested yet (I work in pro hockey so home opener ate up my weekend)
I have a suspicion that it might be a bad coil because when I had the plug wires mixed up the cylinders I had them routed to off the right side coil didn't run. Any thoughts on that?
I still plan on checking all the other stuff and doing a tune because it sure pays to be methodical in the approach!

Coil: Left- fires 1 and 4
Right- fires 2 and 3
Check for battery power to and thru the coil,
Then Check output with a good wire and spark plug against the block while turning over w key on. Ok if it starts. Check all wires and plugs.
Swap 1 and 4 and 2 and 3 wires is ok.
Both sides of coil fire at the same time. Make sure both sides work.
Always have coils,wires and spark plugs installed in each socket and grounded against the engine or frame.
Remove and test one at a time.
Easiest to swap coil wires.
* Can use a test light for quick power test
* Measure with Ohm Meter For Everything to test for correct Specs.

Which two cylinders did not run?
Note that the 1+4 and 2+3 plugs are in series at their common coil. This means pulling one plug cable will cause the second of the pair not firing, too.

It runs on all four but after a short ride it drops the two inside ones and then stalls. When I let it sit for a while and restart it, it will again run on all four. I still need to get to the stuff that usbear suggested I check. Damn hockey season.

HM Sounds Like bad coil on right side.
When it heats up it shorts out or breaks contact.
1)Could try Swapping coils to isolate it.
2) Pulsar Coils are next to test ( resistance with OHM Meter)
3) CDI units
So You checked your plug wires right?

So it sounds like an ignition issue. 2+3 plugs should be darker than 1+4 plugs then, right?
I would start swapping 1+4 vs. 2+3 plugs and see what happens. Have a look at your plug caps, too.
